So I was oh so happy to find my car with a scratch along my rear drivers side door to the rear quarter panel. Right through the paint too!
So what do I do? The car is worth $4k at best, so I feel like painting the door and quarter is going to cost way more than is worth it.
What should I do to quell the rust formation? Looks don't matter all that much but I don't want it to look stupid, the rest of the car is in pretty great condition.
BmanUltima's car still hasn't been fixed yet, he'll get on it tomorrow, honest.

Get metal or etch primer and matching paint. Use a Q tip to paint along the scratch. You can maybe use some wet and dry to smooth out the paint afterwards and then clear it. It wont look perfect but itll be a big improvement for under $50.

Ohh that blows, man. I say just stop the rust and then maybe live with that scratch for now, you can always fix it in the future if you care enough. Pray tell, what vehicle is this?

As 'Car Guy, Panda Tamer' says.
Below is for stone chip repairs but the advice is the same for RDS scratches.

Fill scratch with mixed paint and clearcote (80:20) with a small brush or cocktail stick, in thin layers and build up allowing time to dry.
With wet'dry sand paper very gently take off the crowns of the repair and smooth level.
When with a fine cutting compound flatten further and then refine the finish with a regular polish.
It's takes a bit of nerve to take sand paper to a car but if you can get an old panel to practice on you will see how easy it is to do but appreciate also how easy it is to go wrong and create more damage, let the test panel take the hit.

No worries. When wet sanding use 2500, 3000 and then 3500 grit paper. Before using them let them soak in some warm soapy water for about half an hour and when in use, wrap them round a small flat piece of wood and gently ease the block in one direction and back say north-south or east-west, wiping ocassionally with a dry microfibre to see how your progressing.

perfect. Should almost be like bringing a scratched up knife to mirror finish, except higher grit sandpaper
